Yep.  Subdirs work fine.  For instance, the following are *currently* in 
use:

cygwin/latest/ncurses/ncurses-5.2-?-src.tar.bz2

cygwin/latest/ncurses/libncurses5/libncurses5-5.2-?.tar.bz2
cygwin/latest/ncurses/libncurses5/libncurses5-5.2-?.tar.bz2
cygwin/latest/ncurses/libncurses6/
cygwin/latest/ncurses/libncurses6/setup.hint
cygwin/latest/ncurses/libncurses6/libncurses6-5.2-?.tar.bz2
cygwin/latest/ncurses/libncurses6/libncurses6-5.2-?.tar.bz2
