I didn't mean to imply that rebooting was the best solution,
just that there may be some extra steps involved when you do
the base Cygwin install. Other things that come to mind are
making sure that mount points and accounts are set up. This
could be done as a separate step that does whatever it needs
to do in order to prepare for the package installer and then
kicks off the package installer. The package installer could
then be a regular Cygwin application. This would also make
it easier to replace the package installer component in the
future.
