I'm planning to respin all of the [64bit] automake-* packages.  Should I
update the included config.guess/config.sub in each of them to the
latest version (which supports cygwin64), even for ancient automake like
1.4p6?

While I have been working around this in cygport, I agree that these tools should be made usable without cygport as well. I just added gnuconfigize to cygport git master, so all you need to do is add gnuconfigize ${S} (or ${S}/lib for newer versions) before the call to cygconf.
