I just realized that you're talking about the root directory.
I'm having a long line to the brain today.
For your information: If the first application loads cygwin1.dll
it checks for the existence of a root directory in the registry.
If it doesn't find one, it adds it as C: == / into HKCU.
For some reason this happened on your system but as I said,
I don't know much about your installation, obviously.
