Just to add to this. For whatever reasons, I have found mingw executables to be slightly, but measurably faster (this was done some time ago). Also openGL applications seem to run much smoother under mingw than cygwin (could just be me / my very messed up computer tho)

Although of course if you use mingw, you lose all of cygwin's emulatory features
