I have generated all my keys so I am not prompted for a password from
the command line. Do I need something to redirect my output to the
remote machine? I am just trying to count the files within the directory.

Send a simple testcase please (per script with relevant parts).
And please attache the output of cygcheck -svr according to the
guidelines from here: http://cygwin.com/problems.html
