You cannot start or close Cygwin...

Sure, that's how it's always been in Linux and Windows.

Put the value in the startup file of the application you are using.
This is _not_ Cygwin but probably bash (a /shell/).

Or put it in the place where you set environment variables in Windows.
/etc/profile mentions how $HOME is set.
