Nope, it looks in the directory found in your /etc/passwd entry. ssh

I have a similar problem.
$ ssh -v root@172.20.11.200
OpenSSH_4.5p1, OpenSSL 0.9.8d 28 Sep 2006
debug1: Connecting to 172.20.11.200 [172.20.11.200] port 22.
debug1: Connection established.
debug1: identity file /cygdrive/u/.ssh/identity type -1
debug1: identity file /cygdrive/u/.ssh/id_rsa type -1
debug1: identity file /cygdrive/u/.ssh/id_dsa type -1
debug1: Remote protocol version 2.0, remote software version OpenSSH_3.5p1
debug1: match: OpenSSH_3.5p1 pat OpenSSH_3.*
...
How to make ssh to look for files at the /cygdrive/c/.ssh/ directory?
How should I modify /etc/passwd?
