cygpath. Works from the Windows command line as well as bash and its
friends. If you're lucky, cygpath -f does exactly what you want, but it
appears to be undocumented...

So use a shell script for Cygwin, and a batch/command file for
non-Cygwin. Set paths accordingly. Done.
