This should be set to "cygwin" if you're running from 'cygwin.bat'.

Are you referring to PATH?
%SystemRoot%\system32;%SystemRoot%;%SystemRoot%\System32\Wbem;c:\cygwin\bin;c:\cygwin\usr\bin;c:\cygwin\sbin;c:\cygwin\usr\sbin;C:\Program
Files (x86)\OpenSSH\bin

That's certainly an important part of your environment and I do believe that you've hit this one right on the nose! You have an alternate installation of OpenSSH that's getting in your way. Uninstall it and try again. I think you'll have better luck. If not, you may find it's easiest/quickest to just wipe your Cygwin installation and reinstall. If that's too drastic for you, you'll want to go through 'ssh-host-config' manually to make sure that everything is properly configured.
