Cygwin doesn't remove it. Login does and rightfully so. For the default scenario, running inetd under a privileged account and switching the user context, you'll get *your* WIndows variables back by Cygwin's new mechanism. For your scenario, running inetd under ytour account, no user context switch, I suggest to simply set the desired Windows variables in your .profile.
